Pembinaan kemahasiswaan di Pendidikan IPA, FMIPA, Universitas Negeri Yogyakarta diarahkan untuk menciptakan keseimbangan antara pembinaan bidang kurikuler dengan ekstrakurikuler. Upaya yang dilakukan tentu berorientasi pada terciptanya komunikasi dan kerjasama yang baik antara pimpinan perguruan tinggi, staf pengajar, dan pengurus Ormawa. Dalam pelaksanaannya pembinaan kemahasiswaan selalu melibatkan pembimbing/pendamping kemahasiswaan dalam pengembangan program kemahasiswaan. Pada gilirannya prestasi mahasiswa di bidang akademik dan kemahasiswaan dalam tingkat regional, nasional maupun internasional dapat meningkat. 

Organisasi mahasiswa tingkat fakultas, terdiri dari komponen-komponen organisasi yang ada di tingkat fakultas, jurusan dan unit kegiatan mahasiswa. Adanya unit kegiatan mahasiswa di tingkat fakultas sebenarnya untuk mendukukung terselenggaranya kegiatan secara lebih baik dan terinci. Untuk itulah tujuan kegiatan ormawa dilakukan agar dapat :
a) Melatih Ormawa di lingkungan Fakultas MIPA dalam berorganisasi baik secara kurikuler, ko-kurikuler maupun ekstra-kurikuler.
b) Melatih Ormawa di lingkungan Fakultas MIPA dalam mengelola suatu kegiatan.
c) Memberi pengalaman kepada pengurus Ormawa dalam hal kepemimpinan dan kerjasama.
Organisasi mahasiswa di Fakultas MIPA secara rinci terdiri dari:
1.Badan Eksekutif Mahasiswa (BEM)
2.Dewan Perwakilan Mahasiswa Fakultas (DPMF)
3.Himpunan Mahasiswa Jurusan (Hima)
